Unfortunately it does seem like Manjaro ended up screwing up my main OS drive's boot partition, even though I specifically said it should install to this SSD. I added an SSD to my system that will be dedicated to my Linux setup. Installation was pretty straight-forward, as most OS installations are these days I suppose.
